If there are a large number of files in the directory, File Manager may not display them all. File Manager has only a 5MB memory limit which restricts the number of files that can be displayed.
The files still exist and are viewable to visitors, but you will not be able to see them in the File Manager.
If you want to see all the files in your folder, an FTP client would let you see the large number of files per folder.
